I always meant to write up a list, but kept forgetting, so here it is!

1. The Flash Museum

Joe: I just didn't realize you were helping people for the glory.
Barry: It's not like I want a museum built in my name. (1x03 "Things You Can't Outrun")

Which is quite funny if you know that in the comics, the Flash eventually becomes so popular that Central City does indeed build a museum for him. Barry even catches a glimpse of that museum in the Speed Force in the final episode.

2. Bartholomew Henry Allen

Barry: "Leonard"? That's almost as bad as "Bartholomew." (1x04 "Going Rogue")

In the comics, Barry's full name is Bartholomew, which makes this comment pretty hilarious.

Also, in Arrow 3x08 "The Brave and the Bold", Quentin Lance calls Barry "Bart Allen"—which is actually the name of Barry and Iris's grandson, who was named after his grandfather. Bart Allen is best known as the speedster superhero Impulse, but he has also taken on the mantle of Kid Flash and the Flash as well.

3. Green Lantern (!)

Throughout the season, there are a number of references to Coast City and Ferris Air.

1x19 "Who is Harrison Wells?"

Captain Cold: Ferris Air? Thought this place got shut down.
Barry: It did. One of their test pilots disappeared.
(1x22 "Rogue Air")

In the comics, Coast City is the home of the Green Lantern, Hal Jordan. He worked for Ferris Air as a test pilot (until he joined the Green Lantern Corps—the cause of his "disappearance"). Ferris Air belongs to the family of Carol Ferris, Hal Jordan's love interest, who later becomes a superheroine in her own right as a member of the Star Sapphire Corps. It's interesting that Hal Jordan was mentioned, considering he's usually portrayed as Barry's good friend in the comics.

4. The Justice League

In 1x20 "The Trap," Gideon says Barry Allen is a "founding member" before Barry cuts her off. She was most likely going to say that Barry Allen is a founding member of the Justice League, along with Batman, Superman, Wonder Woman, Green Lantern, Aquaman, and Cyborg / Martian Manhunter (depending on whether the show follows pre or post-New 52 continuity).

5. The Trial of Barry Allen

In the final episode, Barry catches a glimpse in the Speed Force of what appears to be himself in prison.

How does Barry Allen end up in handcuffs??

This image may be a reference to an event in the comics in which Barry Allen is accused of murdering Professor Zoom and gets put on trial. It later turns out that the whole thing was orchestrated by a supervillain called Abra Kadabra. See more at Wikipedia.

6. Flashpoint

In the final episode, the version of Barry who fights Reverse-Flash the night of Nora Allen's death shakes his head "no" when Barry appears back in time to prevent his mother's death. The whole idea of Barry going back in time to prevent his mother's murder is a major reference to "Flashpoint," a major DC comics event in which Barry does go back in time and saves his mom. The problem is, his act also significantly changes the timeline—the world becomes a place in which Wonder Woman is at war with Aquaman, Bruce Wayne dies instead of his parents and causes his father to become Batman while his mother becomes the Joker, Superman was found by the government instead of the Kents, the Justice League does not exist, and Barry is not the Flash and does not have a relationship with Iris. Eventually, Barry has to travel back in time once again to prevent himself from saving his mother in order to restore the timeline, leading to the birth of the New 52 universe.

7. Cobalt Blue?

Cisco: Well, doesn't change the fact that your nifty little...time sphere...
Eobard Thawne: Oh, is that what you're calling it?
Cisco: Whatever it's called! It's gonna blow.
Eobard Thawne: Not if you cement the tiles with a cobalt resin that will prevent degredation in conditions of extreme heat. (1x23 "Fast Enough")

As those who watched the final episode know, Eobard Thawne's "time sphere" gets shattered by Barry and the pieces of it, along with Eddie Thawne's body, are pulled into the wormhole at the end.

The cobalt resin might seem like a random detail, but it may be referring to Cobalt Blue, a supervillain. In the comics, Cobalt Blue is the alterego of Malcolm Thawne, who is Barry's twin—bear with me for a second—who was separated from him at birth and given to the Thawnes to raise because the delivering doctor had accidentally killed the Thawnes' baby. Malcolm later learns the truth, ends up becoming filled with jealousy toward Barry, and acquires a blue flame that can siphon the Flash's superspeed.

Will Eddie Thawne eventually return to The Flash as Cobalt Blue? Time will tell!
